    Supported ambiguous IUPAC RNA remains in CPM and candidate search. BLAST nominates candidates; IUPAC-aware Hamming classifies them across the approved 0–6 thresholds. Ambiguity can produce lower–upper bounds, and the main blot uses the conservative upper bound while possible matches are reported separately.
